You'll find that as you go forward with this new way of eating, you'll adapt to how it works best for you. As others have said, too much protein can cause your body to convert it to glucose through a process called gluconeogenesis. That will stall your weight loss.
Transitioning to a higher fat, moderate protein, and very low carb worked very well for me. I, too, had symptoms similar to what you describe in the beginning, particularly after eliminating all grains. It reconciled itself to total regularity eventually. Good luck!
